Not many details have been released so far, but in keeping with the original game's sci-fi/action narrative, it's hard to imagine dropping the interstellar war between the Skedar and Maians. They would be causing global strife not out of malice or intent of domination, but as a means to an end. Perfect Dark is one of the most iconic and classic games from the N64 era. The Perfect Dark reboot trailer shows a distraught world of severe ecological turmoil, and it's a safe bet the Skedar are behind it.

DataDyne may have agreed to help in exchange for the Skedar enacting worldwide devastation through severe climate conditions - a very relevant topic these days - which makes for a greater narrative. It is likely that the Skedar have come to Earth once again to find (or test) a weapon to use against their Maian adversaries, but have allied with DataDyne to accomplish the final piece of the puzzle.
It's entirely plausible that a similar deal has been struck between DataDyne and the Skedar in Perfect Dark's reboot as in the original game.
